Imobiliser flat battery

Battery is flat when I replace it is the imobiliser likely to throw a wobbler ?

I cant see why it would, Its just like disconnecting the battery for a period of time to work on the car, never had any issues doing this

New battery fitted and it still doesn't start.
Turns over twice then cuts out even with the key fully turned.
Doors lock/unlock, lights go out on dashboard and you can hear the fuel pump whirring when you turn the key.

What colour is the immob light? Solid red? Blinking?

It was solid red, however i think it's sorted now.

Checked all ecu fuses and there fine, turned key and left it for a minute then took it out and it then started fine.

Locked up unlocked and restarted 3 times and touch wood it's ok.
