Fitting polycarb windows?

  M3, Cup racer'd 182
I've used the search bar but haven't been able to find the answer.

I'm after some advice regarding fitting the rear quarter windows, I've placed them in the recess to see what's my best options for fitting (bolt/bond) but have noticed that towards the front door area its raised so if i was to fit it to this, i would have a 2/3mm gap around the rest of the window.
My query is how do i go about this? just fill the gap with loads of bond or use some kind of spacer blocks all the way around? And what about the rubber seal does this get used again?

Any advice would be much appreciated.
Thanks

I built up the sikaflex towards the front to graduate the seal where it raises. No issues 12 months on.
