It shouldn’t have caused any issues having the lsd fitted, no.
I also wouldn’t bother with a 5th gear as you don’t get in it on track anyway. And having had a megane 5th, I personally didn’t think it made enough of a difference.
If it’s crunching, it needs to come out and be rebuilt. End of.
But, if you can pull the selector lever all the way down when underneath it, you may be able to lift the rod pictured under the end cap up.
The gearbox is trying to select 3rd gear, so if that rod gets knocked inside the box you...

You’re looking at whatever the cost of the quaife diff is, plus £300. TL4 boxes generally only need the synchros on 3rd and 4th mate.
Well that’s an interesting noise! If it drives with no whines from the box, it can only be the clutch.
And why they didn’t look inside the bell housing through the clutch fork opening is bemusing. It’s literally just a case of disconnecting the cable, pop the rubber out and see what you can...
I’ve got a pair of synchros for the TL4 in stock. They were brass in the 197, then redesigned to be steel for the 200. Renault then realised that the steel ones were just as s**t, so went back to brass.
